Background
World Info
Tokyo Xanadu is set on an alternate version of Earth in the year 2015. Most things are pretty similar to our Earth, except that during WW2, an incident caused gates to a mysterious spirit realm called the Eclipse to start to appear. These gates are invisible to anyone with little to no spirit power (aka most of the population). Even so, they are extremely dangerous as they contain monsters called Greed. Any Greed can drag humans into the Eclipse and kill them, while powerful Greed will cause supernatural and natural disasters to occur. The worst incident was the Tokyo Twilight Disaster in 2005, when an Eclipse gate with a extremely powerful Greed appeared in Tokyo and pulled much of the city into the Eclipse. By the time it was resolved, over 20k people were dead and another 7k remain missing and presumed dead.
In response, the small percentage of the population with enough spirit power to see these gates began forming groups meant to handle these gates in ways they thought best. There's a lot of different groups of varying size and power exist across the world, all collectively referred to as "the Underground". As the name implies, they do their best to keep the knowledge of the Eclipse a secret from most of the world to avoid a mass panic (and also because normal people's memories about the Eclipse tend to be foggy at best anyway).
The relevant groups to Tokyo Xanadu's story are:
Nemesis: One of the "Big Three" (aka one of the 3 most influential groups in the Underground). Nemesis claims to be the first group to discover the existence of the Eclipse gates. They believe the Eclipse should be researched for SCIENCE, but they also try to exert a lot of control over both the Eclipse and the Underground.
Zodiac: Second of the "Big Three". Zodiac is actually the collaboration of 12 different companies around the world. They believe the Eclipse can be utilized for profit good. Basically they're a bunch of capitalists.
Kronos Orden: The last of the "Big Three". Run by the church, they believe the Eclipse gates should be sealed and/or destroyed for the good of humanity. They're secretive even by Underground standards, but their Seal Knights are regarded as the most powerful combatants in the Underground.
Aegis: A secret division in the Japanese military created after the Tokyo Twilight Disaster to protect Japan from Eclipse threats. Due to still being relatively new, they collaborate with the Kronos Orden on some missions to make up for their lack of experience/resources.
Xanadu Research Club (XRC): A small club of teenagers based out of Morimiya High School. Posing as a club that looks for paranormal stuff, their main goal is to protect their town.
Jun's History
Before Tokyo Xanadu
While Jun's origins aren't known, it's implied he joined the Kronos Orden when he was extremely young. The Orden raised and trained him to be one of their Seal Knights, discouraging him from forming any emotional attachments which impeded much of his emotional development. At some point, he obtained acknowledgement from God and gained his seal, granting him superhuman abilities. He also studied magic, combat, the Eclipse, and probably a lot of Bible stuff.
When he was 15, Aegis approached the Orden with a request to help them investigate the unusual amount of Eclipses incidents in Morimiya. The Orden agreed to help and sent Jun on the mission. The plan was for him to work on the mission at night, while enrolling and posing as a normal high school student during the day to avoid suspicion. And while it seemed to worked, there was one minor hiccup in the form of three high schoolers named Kou, Ryouta and Shiori befriending Jun. These three exposed him to something he's never had before: normalcy. Little by little, it began to influence him and he began to grow as a person- developing his own opinions, thoughts, feelings, and emotional attachments. He was becoming an individual rather than just a weapon, in other words.

At the start of his second year at school, Nemesis sent an Enforcer named Asuka Hiirgari to also investigate Morimiya. Jun kept tabs on her, and eventually began to notice that his friend Kou was getting involved with the Underground thanks to Hiigari. Initially he attempted to use this to his advantage. He'd follow their group, gathering data to use for his mission while they handled the Greed. He even went so far as to manipulate situations to make them get involved a few times. It was a pretty effective set-up, if not a little shady.
That is, until it all blew up in his face when one of his plans turned out way more dangerous than he anticipated and nearly got the whole school killed. The situation was resolved before the worst could happen, but this was around the time Jun's exposure to normalcy had started to make him feel empathy -- so he wound up feeling very guilty and shaken about the whole affair. After that incident, his behaviors changed. He became more fretful for his friend's safety, leading him to regularly make attempts to check on his friend or warn him of danger without giving himself away. Unfortunately for Jun's stress levels, Kou insisted on continuing. And with his mission with Aegis finally reaching closer to its climax, Jun had little choice but to continue his course, observing Kou's team as they became the XRC.
After a few more incidents, Jun believed he'd finally tracked down the source of Morimiya's problem: an extremely powerful Greed larvae that if was allowed to mature, could easily cause a disaster the size of the Tokyo Twilight Disaster. Working alongside Aegis and eventually the XRC, they managed to eliminate the larvae. But before they could begin to celebrate, Jun sensed that something wasn't right. While he'd been correct in assessing the potential danger of the larvae- he'd been wrong in assuming it was the source. The true source? His dear friend Shiori.
You see, back during the Tokyo Twilight Disaster- the real Shiori had died from falling debris in front of Kou. In her final moments, seeing how terrified Kou looked, Shiori had prayed that her dying wasn't real. The Greed that caused the disaster heard her prayer, and since its own life was in danger- it decided to answer her prayer and merged with her. With its power, it create a lie where Shiori had lived. However, its power could only extended as far as the boundaries of Morimiya - outside of Morimiya, Shiori was dead. And as the digital age increased communication between Morimiya and the rest of the world, it became harder and harder to maintain the lie. And so in a last-ditch effort, the Greed decided to drag the world, starting with Morimiya, into the Eclipse- where it'd have enough power to upkeep the lie forever.
And unfortunately for Jun, while he managed to connect the dots, it came a little too late. The Greed unleashed its attack, engulfing all of Morimiya into the Eclipse. Jun managed to use his power to get the passed out XRC to safety, and went off on his own. He reached the school and saved the students from some powerful Greed but got badly injured in the process. His friends figured out who he was, and to his surprise they accepted him with ease. He spent the day recovering from his injury, and then the next day he helped with clearing a path for the XRC to reach where Shiori was. The XRC managed to defeat the Greed and get Morimiya out of the Eclipse but unfortunately Shiori returned to being dead and anyone without spirit power forgot her existence.
For the next two weeks everyone who remembered mourned Shiori, which for Jun who is still pretty damn emotionally repressed - it was probably a real awkward time. But then the XRC was offered a deal by the god the Nine Tailed Fox that if they completed a trial, Shiori could come back. Even though he wanted to help, Jun wasn't allowed to participatebecause gameplay mechanics - likely for some jesus reason. But the XRC managed to complete the trial, Shiori was returned to the as a normal human, and everyone lived happily ever after.
After Story
Except that they didn't.
Jun spent the next three months in Morimiya, living the closest he's ever had to a normal, peaceful life. However as it turned out, a price to Shiori returning was that the Greed that had merged with her, aka the Twilight Apostle, had also returned in its original form, and it was kinda pissed and ready to destroy everything.
So on the night of the Autumn Festival, when Jun was on the way to meet up with friends, he passed out and woke up to find himself in a Morimiya devoid of people besides Kou and their actually normal friend Ryouta. Working together, they explored the city and slowly tracked down other people who were in this empty city - a mix of XRC members and random civilians. As it turned out, this was nothing more than a fake Morimiya in the Eclipse that the Twilight Apostle had created with the intent of trapping and killing those who it perceived as threats (XRC, Jun) along with people who got dragged in by accident (the random civilians, Ryouta) before moving on to destroy everything.
Jun and everyone obviously took issue to that plan and worked together to destroy the Greed once and for all. They were successful, but Twilight Apostle as its final words said something that implied something else had created it 10 years ago. Once it died, they returned back to the real world where not much time had passed. While knowing the Twilight Apostle's final words meant there was more work to be done, they decided to celebrate for the night and enjoy the festival.
